Indoors, pests have no natural predators to keep them in check. A single stowaway thrip, mite, or aphid that would normally be eaten by a ladybug or lacewing outdoors can multiply into a full infestation within days in a warm, sheltered grow space. That's why prevention—not treatment—is the real foundation of pest management in a hydroponic system. By the time you can see damage, the population is usually already established.

This guide covers where infestations actually come from, how to close those entry points, and how to recognize the three most common indoor culprits—thrips, spider mites, and aphids—before they take hold.

Line of Defense #1: Control Your Environment With a Grow Tent

The single most effective step you can take is also the simplest: grow inside a sealed tent. A grow tent doesn't just help you dial in light, temperature, and humidity—it puts a physical barrier between your plants and the rest of your home, cutting off most of the entry points pests use to hitch a ride onto your system in the first place.

The #1 Source of Infestation: Pets

It's easy to see a cat weaving through your tower's leaves or a dog sniffing at your seedling tray and think it's harmless—even cute. In reality, pets are the most common source of pest infestations we see in home hydroponic systems. Fur and paws pick up pest eggs and spores from the yard, litter box, or floor and carry them directly onto your plants and growing media. Pets that nibble on leaves can also introduce bacteria from their mouth, dander, and saliva directly into your system's water and root zone—separate from the pest risk, but just as damaging to plant health.

What to do: Keep pets out of the grow area entirely if possible. If your system is in a shared space, use a barrier or grow tent (see above) rather than relying on training alone—animals are curious, and it only takes one visit to introduce a problem.

Source #2: Visitors and Anyone Coming In From Outside

People are a bigger risk than most growers realize. Clothing, shoes, and hair can carry pest eggs and mites picked up from a yard, garden, or even just walking past outdoor plants. A friend who leans in to admire your setup right after coming inside can unknowingly introduce the same pests you're trying to keep out.

What to do: Ask visitors to avoid touching plants directly, especially right after coming in from outside. If you garden outdoors as well as indoors, change clothes or wash your hands before tending to your indoor system.

Source #3: Store-Bought Produce

Grocery store fruits and vegetables aren't sterile. Produce can carry pest eggs—fruit fly and aphid eggs are common hitchhikers—especially on items that were displayed near other produce or stored in bulk bins. Setting a bag of groceries down near your grow tent, even briefly, is enough to introduce a problem.

What to do: Keep store-bought produce well away from your growing area. Wash and put it away immediately rather than letting it sit on a counter near your system.

Meet the Three Most Common Culprits

Even with strong prevention habits, it helps to know what you're looking for. Here's how to recognize each of these pests before they spread.

Thrips

Thrips are tiny—usually just 1–2mm long—with narrow, slender bodies and fringed wings. They can be pale yellow, brown, or black, and they move quickly, running or jumping when disturbed rather than sitting still like aphids. Instead of piercing deep into a leaf, thrips scrape the surface and sip the sap that rises, which creates a distinctive kind of damage.

  • Look for: Silvery or bronze streaks on leaves, tiny black specks (their droppings) on the underside of leaves, and distorted or scarred new growth.
  • Where to check: New leaves, flower buds, and the undersides of leaves.

Spider Mites

Spider mites are true arachnids—related to spiders, not insects—and are so small they're often nearly invisible without magnification. Most growers spot the damage long before they spot the mite itself.

  • Look for: Fine, silky webbing on the undersides of leaves or between stems, and tiny light-colored speckling (called stippling) across the leaf surface.
  • Where to check: Undersides of leaves, especially in warm, dry conditions where mites reproduce fastest.

Aphids

Aphids are small, soft-bodied, pear-shaped insects, usually about 1/16 to 1/8 inch long. They come in a range of colors—green, black, yellow, and red are all common—and unlike thrips or mites, they tend to cluster together in groups rather than scattering.

  • Look for: Clusters of small insects on new growth and stems, curling or twisted young leaves, and a sticky residue called "honeydew" that aphids excrete—sometimes followed by a black, sooty mold growing on top of it.
  • Where to check: New growth tips, the undersides of young leaves, and around flower buds.

General Rule of Thumb

If you see webbing, suspect spider mites. If you see silvery streaks and fast-moving specks, suspect thrips. If you see clustered insects and sticky residue, suspect aphids. Isolating an affected plant the moment you notice any of these signs is the single best thing you can do to keep a problem from spreading to the rest of your system.

If You Do Find Pests: Methods of Removal

Finding a pest doesn't mean you've failed—it means it's time to act quickly and thoroughly. Because you're growing food, we recommend sticking to food-safe, organic control methods rather than harsh chemical pesticides, which can linger on edible leaves and fruit. Whatever method you choose, expect to repeat treatment every 7–10 days for at least two or three rounds—most of these pests lay eggs that survive the first treatment and hatch afterward.

Step One (Always): Isolate

Move the affected plant away from the rest of your system immediately. Even a day of contact can let a pest spread through shared air, water, or touching leaves.

Treating Thrips

  • Spray affected leaves thoroughly with insecticidal soap or neem oil, covering both sides of the leaf.
  • Hang blue or yellow sticky traps near the plant—thrips are strongly attracted to these colors and get caught before laying more eggs.
  • Remove and discard heavily damaged leaves or buds rather than trying to save them.
  • Sanitize trays, tools, and surfaces nearby—thrips pupate in growing media, not just on the plant.

Treating Spider Mites

  • Increase humidity around the plant—spider mites thrive in dry conditions, and raising moisture slows their reproduction significantly.
  • Rinse leaves (especially undersides) with a strong, direct spray of water to physically knock mites and webbing loose.
  • Follow up with insecticidal soap or neem oil for anything the rinse missed.
  • For persistent infestations, predatory mites are an effective biological control that many hydroponic growers use successfully.

Treating Aphids

  • Spray them off with a firm stream of water—aphids are soft-bodied and dislodge easily.
  • Follow with insecticidal soap or neem oil on new growth and stems, where they cluster.
  • Pinch off the most heavily infested growth tips entirely if the population is dense.
  • Wipe away sticky honeydew residue and any sooty mold growing on it—leaving it behind can attract more pests.

When to Start Over

If a plant is severely infested and isolation plus treatment isn't turning the tide after two or three rounds, it's often faster and safer for your whole system to remove that plant entirely rather than risk it spreading further.
